Some of the plugins have perl backends (which traditionally would require they are in cgi-bin), I guess some of those perl backends may require configuration to maker them "secure". That said some of the plugins have php backends, which will work fine outside cgi-bin, so I think the point is moot.

Anyway, very little of htmlArea is server-side (all server side code is in plugins, the core is entirely clientside), so my advice would be, just put it wherever works for you.
